Peter Jackson probably chose to do this as a visual thing. The first staff which Saruman takes is the one which holds Gandalf's pipe, and thus is the one he probably always takes to the Shire, as he just came from the Shire at that time. The second one he has holds the little rock thing that glows, so he can use it to see in Moria. And is also probably better for battling, as he knew that he would need it on the quest. The first one probably isn't so good for battling, as the Shire is a calm place, so he wouldn't need a good battling staff. That's also probably part of the reason he lost to Saruman, but (kind of) beat the Balrog.
