Yes, there is plenty of music missing in the official soundtrack. Keep in mind that Howard Shore has to edit and cut a lot of the score of each movie in order to make the official soundtrack fit on one CD. That's why, especially in TTT and ROTK, there are long stretches of music missing, while some tracks feature several bits of music from wholly different parts of the movie.
So yeah, the End of All Things, like many other tracks, does not cover all of the music from that part of the movie. In fact, oddly enough, there is music in that track that isn't in the movie at all, and other tracks feature music that was only put back in for the Extended Edition.
